with the centrestand down and rear wheel spinning going through the gears I can hear a knocking sound from somewhere near the gear box / engine part of drive shaft. Is this normal? I have had the FJR for 1 year and noticed this from the outset so assumed it is ok. This is my first shaft driven bike so I am unsure what to expect.

It's proberly just the transmission slack as there is no load on the wheel.

Also be careful when spinning the rear wheel while on the centre stand as you may have more to worry about if it comes off.

As Woody says, it will be just slack in the transmission due to the whole lot whizzing around but no load.
