OK Brains Trust here's the suprise ending.
SO I check all the wiring I had moved... all ok.
Try start up at full throttle, no go.
Then my wife says, 'what about that loose wire to the battery last time it wouldn't start and I said where does that go?' and I still don't know what it is but I went looking for it and it had fallen down inside the fairing. Its an earth wire which I now think is B/Y and links the clutch to the starter cutoff relay, diverted directly to the neg terminal by a service mechanic once. That's my guess but I'm relying on female intuition here.
SO now I connect this lonesome wire to the neg terminal and BINGO ALL SYSTEMS GO, including ABS RED LIGHT OFF!
Dunno why it seems to have fixed itself.. prob got sick of my faffing round.
SO thanks again for all the advice, mine would just be get your significant other to check it out and deliver the non-linear, lateral thinking verdict before you spend days pulling all the tupperware off the thing. I swear my next bike will be naked or at best a half fairing! I'm racing a little '92 honda CBR400RR and the glass comes off in about 2 minutes! Way to go.

|RaYzerman||Back to my earlier question, does the fuel pump cycle when the ignition is turned on? If so, then it could be the cold start issue.... use a booster battery as well, FJR needs good voltage supply to run things.|

|aussi dave||Thanks guys. tried cranking at full tilt until battery was going south, no good. ABS light now goes off after initial few seconds but comes on again when I try to start. Fuses all ok so I'm thinking its time to walk through all the wiring I've been disturbing, pull apart every connection, clean and put back, and look for gaps in wiring, and spiders / earth wires especially. Onward down the fixit highway!|

Running in gear on the centerstand can cause a false warning light indication, with no real problem.
Sometimes an ABS light will sort itself out with normal riding, maybe in 15 minutes or so.

It should start with a tps fault but be a bugger to ride cutting out at junctions, never known an fjr not to run because of the tps fault.
Have you tried cranking with the throttle wide open as suggested?
