A little more detail will help. What year is your bike? Is it all the way up? Will it go up any more, but not down? Was yours modified to where it stayed in position when the key was turned off?

Any thing you can add will help.

Check fuse no4, this is the windscreen motor fuse, fuse box located under left black panel before the dash box, should come apart without to much trouble.

be careful removing that black panel, I snapped the leg off mine, easier if you remove the side bolts also.

Well,Try to clean your handlebar switch firstly with a contact cleaner.If it is doesn't help..
The problem is in the black electronic box on the windshield motor,where there are two microswitches.Firstly the trouble starting to not working sometimes the auto retract..Oddly it works after a rainy day or if you will wash your bike..Not too oddly,because the problem is in these microswitches!Per the time the motor starts to do the same problem like yours.I have exactly the same problem like your!Yamaha knows this problem for all 01/-05 years models and they improve the windshield motor..If someone will need to buy a new motor then he will buy the improvement motor with different part number..Don't buy a used or from e-bay a motor because 99% is the same motor with the old part number!
The old part number from the problematic motor is:5jw-83306-00
New part number is :5jw-83306-01.
The bad thing is..it cost over of 500$..!or 900 euro in Europe...
